Pass through a flash signal to trigger a flash is not a problem.
Using the Multi-brand HSS firmware (e.g. version 1.1.013), the V6 II can auto-detect your camera (Fujifilm) and flash (Nikon), you will be able to:
Control flash power output level (hold down V6 II Menu button and scroll Adjustment Dial at the same time)
Control flash zoom range (same as above, after setting SWAP CONTROL in Preference to ZOOM CONTROL)
Cross-brand HSS: Flash triggering at shutter speeds up to 1/8000s.
With the Fujifilm X-TTL firmware (version FUJ.1.xxx) you can do the above three things plus:
Cross-brand TTL with the on-camera flash, such as mounting a non-Fujifilm system flash (Nikon SB-600) on your Fujifilm camera and get TTL.

Note that the standard multi-brand firmware does not support TTL pass-through between different flash systems (e.g., not between Fuji and Nikon).
